shave the heads, higher compression. Port and polish. Tuned pipe from a snowmobile may also help. The pipe may not be able to be done, not alot of room in a seadoo hull.
You can also get different impellers, depending on the pitch they are better for out of the hole performance or top speed.
I had a 02 yamaha gp 800. 130hp. Would do close to 70mph on the water, could have gone faster with a different impeller. With me driving, my 200lb friend spotting, I could pull my brother (220lbs) out of the hole on a wakeboard. Its amazing how much power these things have.

Being a 94, is it a tripple? Mine was an 800twin.
Tripples can be made to have alot of power, but are more expensive to overhaul. Twins are lighter than tripples and are less work to overhaul.
Shave the head and a port and polish should do wonders. It does on snoemobiles, and these are snowmobile engines.
